Gap penalties contribute to the overall score of alignments, and therefore, the size of the gap penalty relative to the entries in the similarity matrix affects the alignment that is finally selected. Selecting a higher gap penalty will cause less favourable characters to be aligned, to avoid creating as many gaps. Constant gap penalty Constant gap penalties are the simplest type of gap penalty. The only parameter, d, is added to the alignment score when the gap is first opened. This means that any gap receives the same penalty, regardless of its size. Linear gap penalty Linear gap penalties have only one parameter, d, which is a penalty per unit length of gap. This is almost always negative, so that the alignment with fewer gaps is favoured over the alignment with more gaps. Under a linear gap penalty, the overall penalty for one large gap is the same as for many small gaps. Affine gap penalty Some sequences are more likely to have a large gap, rather than many small gaps. For example, a biological sequence is much more likely to have one big gap of length 10, due to a single Gene insertion insertion or Genetic deletion deletion event, than it is to have 10 small gaps of length 1. Affine gap penalties use a gap opening penalty, o , and a gap extension penalty, e . A gap of length l is then given a penalty o l 1 e . So that gaps ... Weik year 1996 publisher Springer isbn 0412083914 ref The three basic types of gap loss are angular misalignment loss, lateral offset loss, and longitudinal displacement loss. The losses tend to be proportional to the ratio of the core radius to the size of the gap or displacement. Formulas, examples and graphs can be found at http www.engr.sjsu.edu kghadiri EE164 Lecture Notes Lecture 2017 20 20Fiber 20Optic 20Communication 20 20Coupler 20and 20Connector.pdf Fiber Optic Communication Couplers and Connectors Gap loss can be reduced by filling the gap with a gel that matches the index of refraction of the fiber as closely as possible. Definition Specifically, gap loss happens when the signal from one end of a piece of cable is transferred to another, but there is a space, breakage, or gap between them. Since fiber optics transmit data via light the light can cross this gap, but spreads out and is weakened and diffused when it does so. The light that crosses the gap and enters the next section of cable is broken up. Some of it reflects off, and some will hit the covering of the cable and not enter into the cable. If the gap is small, the gap loss will be small, but if the gap is very large, it may totally corrupt the signal. ref name interest cite book ... Unreferenced date October 2009 In West Africa , the Dahomey Gap refers to the portion of the Guinean forest savanna mosaic that extends all the way to the coast in Benin , Togo and Ghana , thus separating the forest zone that covers much of the south of the region into two separate parts. The forest region west of the gap is called the Upper Guinean forests or Guinean forest zone, and the portion east of the gap is called the Lower Guinean forests , Lower Guinean Congolian forests, or Congolian Forest Zone. The major city in the Gap is Accra . Several other cities, such as Kumasi , exist on the fringe of the Gap. Causes of dryness The dryness of the Dahomey Gap is unusual, given that it lies surrounded by a very wet monsoon belt on all sides, and no mountains block moisture. Yet, Accra in the heart of the Gap receives only 720 millimetres 28  inches of rainfall per year less than half the amount needed to sustain tropical rainforest which would be expected at a latitude of 6   N . The cause of the dryness of the Dahomey Gap can simply be explained thus In northern winter, high pressure centred on the Sahara sends dry northeasterly trade winds over West Africa, creating a general dry season, including over the Gap. In northern summer, an enormous low pressure system known as the monsoon forms over the huge Africa Asia Europe landmass. Here the cliffs are so steep that, back in the 1840s, the pioneers on their way to California had to lower their wagons on ropes in order to continue. The Emigrant Gap was so named because it was a low gap on a ridge where the emigrants wagons crossed from the American River drainage to the Bear River drainage. It was part of the Truckee Route, a portion of the California Trail by which pioneers, heading west, emigrated from the United States to California , which was part of Mexico until it was captured by the United States in the Mexican American War 1846 1848 .
