  1. Long terminal repeat

Long terminal repeats LTRs are sequences of DNA that repeat hundreds or thousands of times. They are found in retrovirus retroviral DNA and in retrotransposon s, flanking functional genes. They are used by viruses to insert their genetic sequences into the host genome s. Example For example, a retrovirus genome might contain the following features LTR PBS PSI gag pol env LTR LTR U3RU5 LTR Long terminal repeats PBS Primer binding site PSI viral genome PSI Retroviral Psi packaging element packaging site group specific antigen gag , Reverse transcriptase pol , capsid env genes that code for proteins used in viral infection and reproduction Transcription The LTRs are partially Transcription genetics transcribed into an RNA intermediate, followed by reverse transcription into complementary DNA cDNA and ultimately dsDNA double stranded DNA with full LTRs. The LTRs then mediate integration of the retroviral DNA via an LTR specific integrase into another region of the host chromosome . The first LTR sequences were derived by A.P. Czernilofsky and J. Shine Proc. Natl. Acad. Sci, USA, Vol 74, pp 1473 1477, 1977 and Nucleic Acids Res., Vol 8, pp 2967 2984, 1980 . Retroviruses such as Human Immunodeficiency Virus HIV use this basic mechanism. Selective Repeat ARQ Selective Reject ARQ is a specific instance of the Automatic repeat request Automatic Repeat Request ARQ protocol used for communications. Concept It may be used as a protocol for the delivery and acknowledgement of message units, or it may be used as a protocol for the delivery of subdivided message sub units. When used as the protocol for the delivery of messages , the sending process continues to send a number of Data frame frames specified by a window size even after a frame loss. Unlike Go Back N ARQ , the receiving process will continue to accept and acknowledgement data networks acknowledge frames sent after an initial error this is the general case of the Sliding Window Protocol sliding window protocol with both transmit and receive window sizes greater than 1. The receiver process keeps track of the sequence number of the earliest frame it has not received, and sends that number with every acknowledgement data networks acknowledgement ACK it sends. If a frame from the sender does not reach the receiver, the sender continues to send subsequent frames until it has emptied its window . The receiver continues to fill its receiving window with the subsequent frames, replying each time with an ACK containing the sequence number of the earliest missing Data frame frame . 1. Trinucleotide repeat expansion

Trinucleotide repeat expansion , also known as triplet repeat expansion, is the DNA mutation responsible for causing any type of disease disorder categorized as a trinucleotide repeat disorder . These are labelled in dynamical genetics as dynamic mutation s . ref name pmid9397685 cite journal author Richards RI, Sutherland GR title Dynamic mutation possible mechanisms and significance in human disease journal Trends Biochem. Sci. volume 22 issue 11 pages 432 6 year 1997 pmid 9397685 doi 10.1016 S0968 0004 97 01108 0 ref Triplet expansion is caused by slippage during DNA replication, also known as copy choice DNA replication. Due to the repetitive nature of the DNA sequence in these regions, loop out structures may form during DNA replication while maintaining complementary base pairing between the parent strand and daughter strand being synthesized. If the loop out structure is formed from the sequence on the daughter strand this will result in an increase in the number of repeats. However, if the loop out structure is formed on the parent strand, a decrease in the number of repeats occurs. It appears that expansion of these repeats is more common than reduction. Generally, the larger the expansion the more likely they are to cause disease or increase the severity of disease. This property results in the characteristic of anticipation seen in trinucleotide repeat disorders. Anticipation describes the tendency of age of onset to decrease and severity of symptoms to increase through successive generations of an affected family due to the expansion of these repeats. 1. Repeat-accumulate code

Wikify date January 2012 In computer science , repeat accumulate codes RA codes are a low complexity class of error correcting code s. They were devised so that their ensemble weight distributions are easy to derive. RA codes were introduced by Divsalar et al. In an RA code, an information block of length math N math is repeated math q math times, scrambled by an interleaver of size math qN math , and then encoded by a rate 1 accumulator. The accumulator can be viewed as a truncated rate 1 recursive convolutional encoder with transfer function math 1 1 D math , but Divsalar et al. prefer to think of it as a block code whose input block math z 1, ldots , z n math and output block math x 1, ldots , x n math are related by the formula math x 1 z 1 math and math x i x i 1 z i math for math i 1 math . The encoding time for RA codes is linear and their rate is math 1 q math . They are nonsystematic. References D. Divsalar, H. Jin, and R. J. McEliece. Coding theorems for turbo like codes. 1. Hybrid automatic repeat request

Hybrid automatic repeat request hybrid ARQ or HARQ is a combination of high rate Forward error correction forward error correcting coding and Automatic repeat request ARQ error control. In standard ARQ, redundant bits are added to data to be transmitted using an error detecting code error detecting ED code such as a cyclic redundancy check CRC . Receivers detecting a corrupted message will request the message anew from the sender. In Hybrid ARQ, the original data is encoded with a forward error correction FEC code, and the parity bits are either immediately sent along with the message or only transmitted upon request when a receiver detects an erroneous message. The ED code may be omitted when a code is used that can perform both forward error correction FEC in addition to error detection, such as a Reed Solomon code . The FEC code is chosen to correct an expected subset of all errors that may occur, while the ARQ method is used as a fall back to correct errors that are uncorrectable using only the redundancy sent in the initial transmission. As a result, hybrid ARQ performs better than ordinary ARQ in poor signal conditions, but in its simplest form this comes at the expense of significantly lower throughput in good signal conditions. There is typically a signal quality cross over point below which simple hybrid ARQ is better, and above which basic ARQ is better. Simple Hybrid ARQ The simplest version of HARQ, Type I HARQ , adds both ED and FEC information to each message prior to transmission.
