  1. Structural bioinformatics

NOTOC Structural bioinformatics is the branch of bioinformatics which is related to the analysis and prediction of the three dimensional structure of biological macromolecules such as proteins , RNA , and DNA . It deals with generalizations about macromolecular 3D structure such as comparisons of overall folds and local motifs, principles of molecular folding, evolution, and binding interactions, and structure function relationships, working both from experimentally solved structures and from computational models. The term structural has the same meaning as in structural biology , and structural bioinformatics can be seen as a part of computational structural biology. genomics footer See also columns list 2 MMDB Protein Data Bank SCOP STING Molecular modelling List of software for molecular mechanics modeling Molecular Conceptor CASP References Books Bourne, P.E., and Gu, J. 2009 Structural Bioinformatics 2nd edition , John Wiley & Sons, New York, ISBN 978 0 470 18105 8 Bourne, P.E., and Weissig, H. 2003 Structural Bioinformatics , Wiley ISBN 0 471 20199 5 Leach, Andrew 2001 Molecular Modelling Principles and Applications 2nd edition , Prentice Hall, ISBN 978 0582382107 Hallmark publications cite journal journal RNA volume 7 pages 499&ndash 512 year 2001 author Leontis NB, Westhof E. title Geometric nomenclature and classification of RNA base pairs doi 10.1017 S1355838201002515 pmid 11345429 pmc 1370104 issue 4 cite journal journal Adv Protein Chem volume 34 pages 167&ndash 339 year 1981 author Jane S. 1. Integrative bioinformatics

orphan date July 2010 Integrative bioinformatics is a discipline of bioinformatics that focuses on problems of data integration for the life sciences . With the rise of high throughput HTP technologies in the life sciences, particularly in molecular biology , the amount of collected data has grown in an exponential fashion. Furthermore, the data is scattered over a plethora of both public and private Information repository repositories , and is stored using a large number of different file format formats . This situation makes the extraction of new knowledge from the complete set of available data very difficult. Integrative bioinformatics attempts to tackle this problem by providing unified access to life science data. Data that can be integrated include genomes , proteins , protein protein interaction data, annotations , gene expression data, phylogenies , Category Biology journals biological articles , and drug interaction data. Approaches Semantic web approaches Data warehousing approaches In the data warehousing strategy, the data from different sources are extracted and integrated in a single database. For example, various omics datasets may be integrated to provide biological insights into biological systems. Examples include data from genomics, transcriptomics, proteomics, interactomics, metabolomics. Ideally, changes in these sources are regularly synchronized to the integrated database. The data is presented to the users in a common format. One advantage of this approach is that data is available for analysis at a single site, using a uniform schema. Some disadvantages are that the datasets are often huge and are difficult to keep up to date. Other approaches See also Biological database Biological data visualization References references External links http journal.imbio.de Journal of Integrative Bioinformatics Category Bioinformatics Category Article Feedback 5 bioinformatics stub ...   more details

  1. SCHEMA (bioinformatics)

SCHEMA is a computational algorithm used in protein engineering to identify fragments of proteins called schemas that can be Homologous recombination Protein engineering recombined without disturbing the integrity of the proteins tertiary structure three dimensional structure . ref cite journal title Protein building blocks preserved by recombination last Voigt first CA et al journal Nature Structural Biology year 2002 month June volume 9 pages 553 558 doi 10.1038 nsb805 pmid 12042875 last2 Martinez first2 C last3 Wang first3 ZG last4 Mayo first4 SL last5 Arnold first5 FH issue 7 ref The algorithm calculates the protein protein interaction interactions between a protein s different amino acid residues to determine which interactions may be disrupted by swapping structural Protein domain domains of the protein. By minimizing these disruptions, SCHEMA can be used to engineer Chimera protein chimeric proteins that stably Protein folding fold and may have altered function relative to their parent proteins. ref cite journal title Structure guided recombination creates an artificial family of cytochromes P450 last Otey first CR journal PLoS Biology year 2006 month May volume 4 issue 5 page e112 doi 10.1371 journal.pbio.0040112 pmid 16594730 pmc 1431580 last2 Landwehr first2 M last3 Endelman first3 JB last4 Hiraga first4 K last5 Bloom first5 JD last6 Arnold first6 FH ref References reflist Category Bioinformatics ...   more details
